Ok first you need to get the designer to send you just the logo with a transparent background preferably a PNG format this will allow you to use it on anything. Best would be to get the Vector format of your logo then you will be able to manipulate it, with a design program i.e.Photoshop,Illustrator,Coreldraw ect. The scanner will just make a copy of what you put under it and then it becomes a much more complicated procedure if you dont know what your doing..

Double-check your scanner software; there should be a method to narrow-down the area to be scanned to just the logo. The real problem you will have is that the scanner produces bitmap image, which will produce “the jaggies” (i.e., pixilated edges) if you try to enlarge the image very much, and will not really allow you to change the color (though you COULD make it black or white). But you should also consider that, normally, companies pick a particular color scheme for their logo and don’t change that pattern (except for allowing black and white variants). But the biggest problem is the bitmap nature of the scan. What you need is a so-called vector version of the image, which will look good no matter what size you make it. If your logo is not too complicated, I can turn it into such an image for you, even if you send me the whole image you have scanned already.
